2U better cooling better pizza popajohns
2U is less dense, but parts are cheaper.
What is cheaper? Case is 2-3x more, everything else is the same give or take.
I've found that 1u power supplies are quite a bit more expensive ($150+) than standard ATX power supplies ($50 to $80) that fit in 2u cases.
Also, I can put a standard heatsink on a CPU in a 2u case, while with a 1u case, I tend to have to look for "low profile" heatsinks that cost more.
Neither - put in multiple boxes.

That seems far too dependable, I would have thought you would put more care into your operation, hamsters in wheels, tin cans and string for network cables, or a few Navajoes sending smoke signals...
You can fit a lot of SSF drives in most modern 1U severs, so if space is an issue you may be better off with 1U servers. I know the DL360 servers can take 8 drives so that should be enough to meet most IO and space requirements.
At bluesquare we are limited to 16A per full rack so we usually run out of power before we do space, even with 2U servers
